The Zenit basketball team was formed in the summer of 2014, becoming a department within the structure of the football club of the same name. The core of the team and coaching staff were the players and coaches who represented Triumph in the previous season. In addition, the rights to participate in the VTB United League 2014/2015 and the Eurocup 2014/2015 were transferred to Zenit from the Moscow region club.

Despite the fact that the final composition of the team became known only at the last moment, Zenit already in the first season took 4th place in the regular season of the VTB United League, and in the 1/4 finals lost to Nizhny Novgorod after five matches, finishing as such thus 5th place. In the Eurocup, the team overcame two group stages, but lost to Khimki in the 1/8 finals.

In the 2015 offseason, the team's roster was updated by more than half. The team started the season with an 11-match winning streak (6 wins in the VTB United League and 5 wins in the Eurocup), but then injuries to the captain and one of the team leaders followed, which caused the blue-white-blues to lose their leading position in the league. In February, Zenit took part in the first Russian Cup final in its history, where they lost in the final, becoming the winners of silver awards. In the Eurocup, Zenit's opponent in the playoffs was another Russian club, Nizhny Novgorod. The first game was played two days after the Russian Cup final and was lost by the blue-white-blues with a difference of -26. In the return match, attempts were made to make up the gap, but Vasily Karasev’s team failed to completely make up this gap, and Zenit ended its performance in the EuroCup at the 1/8 finals stage for the second season in a row. The end of the regular season in the league was more successful for the blue-white-blues, and they managed to regain third place in the standings, according to which Avtodor became their opponent in the first round of the playoffs. The series with the Saratov club ended with a score of 3:0 in favor of the team from St. Petersburg. The semifinal series with UNICS, as it turned out later, determined the future participant in the Euroleague. The fate of the series was decided in the last game, in which Zenit lost and for the first time in its history became the bronze medalist of the VTB United League.

In the 2016 off-season, the club strengthened with 22-year-old shooting guard Sergei Karasev and Serbian point guard Stefan Markovic, who played in the NBA, while retaining the leaders of the team from last season. However, the club failed to advance beyond the 1/4 of the EuroCup, and in the 2016/17 VTB United League the team lost to Khimki in the semi-final series (2-3), leading the series 2-0, thereby not getting into the Euroleague for the season 2017/18. Due to this, its foreign leaders left the club: Janis Timma, Ryan Toolson, Aaron White, Kyle Landry and Stefan Markovic.

At the beginning of July 2017, by decision of the board of directors, the basketball department of FC Zenit was transformed into a separate entity LLC Basketball Club Zenit, which became a subsidiary of JSC FC Zenit. General Director Igor Onokov became the basketball club, Andrei Spiridonov was appointed sports director, Olga Antonova became an advisor to the chairman of the board of Zenit on basketball - both functionaries have worked with the team and coaching staff of Vasily Karasev since the founding of the basketball Zenit. Head coach Vasily Karasev continued to manage the main Zenit team.

In 2017, the Zenit-Farm farm club was formed, which played in Super League-1. In the summer of 2019, the club was renamed Zenit-2 and will play in Super League-2.
